Place the finished cookie dough balls evenly on the lined baking sheets with a couple inches between each cookie. Gently press a pretzel into the top of each dough ball. Remove from the oven and immediately press the pretzels down into each cookie with a spoon and sprinkle each cookie with the flaky sea salt.
